Lutris is a piece of software on Linux that allows you to run Windows software. There are YouTube tutorials and whatnot about it. There may even be some for getting nexus mod manager running on Linux. Honestly once the steam deck is in everyone's hands for a few months there is going to be a flood of tutorials for stuff like that, I imagine.
Just copy the mods you want into the Mods folder. I only use 2 mods, NPC map locations and Lookup Anything, and they work with achievements without a problem. Note: i recommend mapping the back buttons to mod key bindings. Game will blink after sending out my cast with the fishing rod, sometimes once or multiple times, then the game will go black and then return to the game screen frozen where it was mid-cast.My full load time is about 10 minutes.
