Been using R2Modman for custom level running recently, which adds games files even without launching it as "modded" through the launcher. I've been uninstalling and re-installing every time I want to go from modded to vanilla runs, and sometimes I forget to do it, so I have a backlog of vanilla game runs that I am hesitant to submit for verification because they technically don't have 100% ...

OK so for me for whatever reason r2modman had chosen a different directory for Risk of Rain itself, i would advise you to go into r2modman and check all of the file paths especially if you have multiple steam directories on multiple drives.
